We setup datacloud to track variables in a Storyline file (user ID, name, course, name, completion status. It was working great but now it seems to have large gaps where information is not being tracked. There have not been any changes to the LMS or courses. We can verify the learner progress on the LMS but the information is just recording the learner ID with all other fields/columns blank.

If you see the ID recorded, but not anything else, most likely that means that the person has not gotten to the slides where those other triggers happen. Or has closed the browser window/exited the course right away, and the rest of the fields did not finish sending. Your best course of action is probably to take a good look at how the triggers are placed in Storyline, and then investigate the user behavior and see what they are doing that either doesn't let them get to the point where the data is sent or why they are opening and closing the courses without proceeding.

Sorry, we are not getting the learner ID (my mistake) all we are getting is a record ID with no other information. This has not happened with all records. But, many records are blank so we can't accurately track progress.

You can consider various scenarios: for example, is someone opening the module files outside of the LMS so there's no data to save? Are your triggers in Storyline execute only after the LMS responds with the data you need? Etc. Again, all setup is done in your Storyline files, so that's where you need to look. We don't have access to your systems and don't have any ability to troubleshoot for you remotely. But if you can reproduce this behavior - feel free to capture the output from the browser console, we can help you make sense of it.
